Hey Indie,
First off I really like the lands you have assembled and the suggestions from SufferFromEDHD are all good.
You are definitely going to want an artifact ramp package.
Sol Ring, Mana Crypt, Arcane Signet, Fellwar Stone, Gilded Lotus, Thran Dynamo
Special Mention to Nyx Lotus, it could be good being in mono black. and Jeweled Lotus, pays for your commander for free on turn 1 even.
Sword of the Animist is not bad ramp at all and buffs yours rats
Commander's Plate might be cute.
Liliana of the Dark Realms, makes sure you always get a land drop and could make your swamps tap for four.
Chittering Witch if your playing with more opponents.
Crypt Ghast is sort of ramp, but doubles your swamps. Very good in mono black.
Dauthi Voidwalker is not on theme at all but is just sooo much value in a two cost card I have to recommend it.
God-Eternal Bontu is excellent draw power in the right situation.
Dont forget you can run any number of Relentless Rats
Gray Merchant of Asphodel will heal you up a lot and hurt your opponents
Krav, the Unredeemed is also great card draw.
Yawgmoth, Thran Physician, has card draw, removal, and proliferate all on one card
Deadly Rollick, potentially free removal
Defile, cheap good removal
Thrilling Encore saves you from a board wipe or lets you bring everything back after sacrificing it all to like God-Eternal Bontu
Phyrexian Arena some ok card draw.
Bojuka Bog if you are worried about graveyards
Mutilate, a good board wipe in mono black
Night's Whisper, Read the Bones, Sign in Blood, are a great draw package for mono black
Toxic Deluge a great board wipe for when things need resetting, and you could follow with Thrilling Encore and get it all back
Syphon Mind is great draw if your playing with more players
Victimize - is really really strong, get rid of one weak thing for two of your best things
Yawgmoth's Will - lets you treat your graveyard like your hand for a turn
Lord Skitter, Sewer King makes rats
Marrow-Gnawer - lets you make lots of rats
Infectious Inquiry - good draw and gives poison
Ogre Slumlord - makes rats when your creatures or your opponents creatures die.
Tangled Colony - if your opponent has to block it or it dies to like Blasphemous Act will make you rats
Vraska's Fall removal and poison counter
Drown in Ichor removal and poison
Bontu's Monument all your creatures cost less
Rat Colony can have any number and they buff themselves, and cost less mana than Relentless Rats
Typhoid Rats deathtouch rat opponents wont want to block
Crypt Rats can board wipe but can also win the game if you give it infect, doesnt work with your commander because toxic specifies combat damage but does work if you give it infect and deal damage with it's ability.
Ratcatcher tutors rats, and gives you card advantage
Ashcoat of the Shadow Swarm - buffs your rats and lets you get rats back
Wave of Rats has blitz and reanimates itself
Ink-Eyes, Servant of Oni rat that steals opponents stuff
Nashi, Moon Sage's Scion rat that steals opponents stuff
Adaptive Automaton is a rat and buffs rats
Okiba-Gang Shinobi rat makes opponents discard and has ninjutsu
Filth gives all your rats swampwalk pairs well with Urborg, Tomb of Yawgmoth

Profet93 Thanks for the suggestion! The deal is that Chainer's Edict flashback becomes extremely relevant, I've been playing mono B for years and we never really had a strong card advantage engine so having singular cards that replace themselves or give card advantage becomes really fundamental, especially since this deck can really drag out games with all the removal, plus more removal late game can be really cluch since most decks now have singular chuncky boys as win cons (gone are the days of Atog + Fling thankfully). As for the life loss I 100% agree and I've always been against Snuff Out in mono B. However, now that turn 2 Tolarian Terror is a thing, having two Snuff Out in my experience does save some games since you don't have to wait for turn 4 to Cast Down it and hope they don't have a Counterspell or Spell Pierce. Before Tolarian Terror was meta, instead of Snuff Out I had the second Crypt Rats and Oubliette in the main and an Okiba-Gang Shinobi in the side. This would honestly be my favorite version, maybe when Tolarian Terror isn't so prevalent or if you don't play that much against it I would recommend these cards. Really appreciate that you like the deck!

I feel your pain... I've spent a lot of time brewing ninjutsu decks... I have never been able to find success with the deck but i can share some synergies that DID WORK WELL but not exactly anything that put the deck over-the-top....closing out games is just tough.

Signal Pest/Ornithopter: These have always been my favorite ninjutsu enablers.... the pest is great for getting more damage through and the 0/2 flyer should never be underestimated as a blocker or enabler... also being colorless really helps with mana management.

Familiar's Ruse: It works really well as a one of... nowadays we have access to Counterspell but it can still recycle ETB effects/Ninjutsu.

Higure, the Still Wind: Tutoring additional ninjas in hand is strong and has a mana dump ability to just get more damage through if needed.

Thieving Sprite/Okiba-Gang Shinobi.... discard can be brutal with bounce effects and or The Rack/Shrieking Affliction.

Master of Cruelties: This isn't exactly a "competitive" option but splashing for access to this with ninjutsu is a very funny way to cheese a win. Haste enabler/cantrips like Spark Elemental/Expedite or burn/removal like Lightning Bolt fit the strategy well.

Great question! Sakashima of a Thousand Faces will go into the deck eventually, and it will probably replace Okiba-Gang Shinobi. While the discard is helpful in corner cases where someone has an empty hand and tutors something, most of the time it's just another ninja, and discard is a mechanic which annoys players and isn't otherwise supported here so as to make it good.
I oftentimes tutor Counterspell with Dimir Infiltrator when I think someone is going to try to combo or stop me, which has been a good trick, so I do generally like it, though I would probably replace it with Foil if I decide to since we usually don't mind the downsides in this deck and it's a cheap card. Mana Severance does seem like a useful trick though, so I will think about that! I think a misnomer about the deck is that you need to manipulate the top deck a lot so that you can set up the kill. Really you just need to swing a lot of un-blockable ninjas sideways, maybe with an extra copy of Yuriko, and hope it's enough. Lands are what really kill you when you are going for the kill, so that does seem like a good card and I will seriously consider it!

Questionblock That's another tough call!
I used to play Moonblade Shinobi in Mist-Syndicate Naga's place. In the earlier days of this deck, I played more ninjas with expensive ninjutsu costs like Ink-Eyes, Servant of Oni and Okiba-Gang Shinobi, and I also had more "turn everything into ninjas" cards like Xenograft and Conspiracy. So I liked Moonblade Shinobi better because I could get use out of every 1/1 flyer that it created.
Eventually I ended up cutting those cards to increase the speed and overall competitiveness of the deck. Currently I only have 9 ninjas with ninjutsu (other than Yuriko herself) and half as many "turn everything into ninjas" cards. Now I have less ways to utilize Moonblade Shinobi's tokens, so I'd rather make more ninjas with Mist-Syndicate Naga.
So, it probably comes down what your Yuriko deck looks like. I hope that helps!!

love the deck - I have a similar concept (less self discard, more bounce) Mind crusher, Dream Breaker
possible includes:
Okiba-Gang Shinobi - heavy hitting discard, and resets Burglar Rat & its ilk
Nezumi Shortfang Flip - instant speed discard, and once hand is empty acts as another The Rack effect
Words of Waste - pairs stupidly well with Geth's Grimoire. all the cards!
Painful Quandary - makes every spell hurt
Oppression - painful quandary's smaller, more angry brother
Paupers' Cage - aoe rack effect is good
Wheel of Torture - aoe rack effect, with the best flavortext pun ever
Bottomless Pit yet another aoe discard
Rackling - rack with legs

This deck performs very well with some decently large deficiencies. I think you need to cut some weaker cards (sorceries and creatures mostly) and add in more Ninjas and ninja synergies.
Cards to Cut: Creatures: Definite cuts are Jeskai Infiltrator, but I'd also heavily consider trimming Dark Impostor, Deathcult Rogue, Etrata, the Silencer, and Nezumi Cutthroat.
Sorceries: Definitely cut Hour of Eternity, Kefnet's Last Word, Paranoid Delusions and consider trimming Ghostform, Slip Through Space, or Stealth Mission.
Artifacts, Enchantments, Instants, Planeswalkers, and Lands: I would definitely cut Briber's Purse, Fatal Push, and Vraska, Scheming Gorgon while also giving thought to the merits of including Skygames, Bontu's Monument, Forge of Heroes, Unclaimed Territory, and of, or at least the Amonkhet, cycling lands.
The cards I have recommended are either slow, have low to zero synergy with the rest of the deck, or are typically weak in commander.
Cards to Add Creatures: Ninjas, ninjas, and more ninjas (plus some cheaper unblockables for good measure). There are 19 Ninjas in mtg history (excluding changelings). You have 11 in this deck. I think you ought to have more. The cheapest are Mistblade Shinobi, Okiba-Gang Shinobi, Skullsnatcher, Throat Slitter, and Walker of Secret Ways. Higure, the Still Wind and Ink-Eyes, Servant of Oni are both reasonable splurges in terms of powerful Ninjas to acquire. Now for other creatures to enable Ninjitsu. First off, I could have included Changeling Outcast in the last section since it is also a Ninja and you should absolutely be running it in here. Other small unblockables for you to Ninjitsu into are Gudul Lurker, Slither Blade, Tormented Soul, Faerie Seer, Mothdust Changeling, Gingerbrute, Dimir Infiltrator, Baleful Strix, Invisible Stalker, Augury Owl, Sage Owl, Spire Owl, and Cloud of Faeries. All of these cards are less than 3 cmc, and are either entirely unblockable or have good etb/ltb or dealing combat damage synergy (and are mostly pretty cheap too). I'd recommend adding at least 3 or 4 of them in addition to the above ninjas.
Other cards: This section is mostly for general things that you could do to make this deck more consistent and enjoyable to pilot, but there are a couple specific synergies I think you're missing out on. They're both pretty intertwined so I'll just address them together. I think you could be putting in a few more cards that are good to reveal off of Yuriko's trigger and ways to manipulate the top of your library so you get those card when they are most impactful. I am referring to cards like Treasure Cruise, Sibsig Muckdraggers, Temporal Trespass, Dig Through Time, Draco, Consign / Oblivion, Murderous Cut, Far / Away, Curtains' Call, Into the Story, Submerge, Commandeer, Commit / Memory, Discovery / Dispersal, Rags / Riches, In Garruk's Wake, and any other high cost card that has an alternate mana cost, mana reducing ability, split card, or is a high impact card. Then you could also throw in a few ways to manipulate the top of your library like Brainstorm, Ponder, Serum Visions, Tamiyo's Epiphany, and Crystal Ball. The only other synegystic thing you could put in here is making your other creatures Ninjas as well with Conspiracy, Xenograft, Arcane Adaptation, and Amorphous Axe.
Otherwise, you could probably add in some more ramp (Sol Ring, Mind Stone, Star Compass, etc.), card draw (see cantrips above and Last Thoughts), board wipes (could probably replace Bontu's Last Reckoning with some of the ones from the last section or just add those ones or some other good boardwipes) and spot removal or counterspells (I don't see a lot of good ways to deal w/ non-creature permanents in here).

You can just take out two Swamps for the Nykthos, Shrine to Nyx and Cabal Coffers, or if you're really worried about having enough basic Swamps and you're not concerned about your opponents' graveyards, you can swap out the Bojuka Bog. But 36 lands (incl. Geier Reach Sanitarium) seems about right for what I'm running.
I'm torn on Liliana of the Dark Realms - I had her in, but took her out because she doesn't discard. In general I'd be looking to make a cut in the Utility category for her. You could probably cut Gray Merchant of Asphodel, since it's similarly expensive. It's just in there now for a bit of reach and lifegain to offset all the draw triggers, and because I already had him.
I'm not running Doubling Cube either, but you could take out Umbral Mantle - which I have in because it goes infinite with Magus of the Coffers, but Doubling Cube could be a more consistent way to get a lot of mana without running a do-nothing card in Umbral. Magus is still worth running on its own without Umbral, IMO.
Sword of Feast and Famine can go in for any of the "My Turn Discard" slots, since that's what it is. The weakest ones are probably Hypnotic Specter and Okiba-Gang Shinobi, but since you need creatures to wear the Sword, you might want to cut something like Raven's Crime instead.
