Of the Hydras listed I'd go with Managorger Hydra, Mistcutter Hydra, Savageborn Hydra, Shivan Devastator and Steelbane Hydra. All of these because of the in their casting costs.

However, at this point you may have to choose between doing Hydra tribal or forgetting hydras altogether and put Progenitus in your deck and Jodah, Archmage Eternal in your command zone. Because paying instead of will only result in Hydras without toughness.

While your deck is unbalanced in favor of green, Green is the best color for mana. You can also include in your deck including, but not limited to, Cryptolith Rite and Jiang Yanggu, Wildcrafter.

As for cuts you have a lot of Ramp/Color fixing. You may want to start there. I'd consider start with any card with with a mana value of 5 or higher.

The biggest threat to your deck is Solemnity. I'd recommend some counterspells including, but not limited to, Decisive Denial, Quandrix Command and Voidslime.

If you can't prevent Solemnity from entering the battlefield, Fecundity and Soul Net will turn your 0/0 Fractals into a boon until cards such as Fade into Antiquity and Naturalize can be used. Your commander's static ability will also feed into it.

You may also wish to consider cards that affect or are affected by +1/+1 counters. These include, but not limited to, The Ozolith, Swarm Shambler, Bramblewood Paragon, Herald of Secret Streams, Vigean Graftmage, Experiment Kraj and Plaxcaster Frogling.

Scavenging Ooze can give your deck some much needed graveyard hate.

Have you considered Simic Ascendancy with all these cards creating creatures with +1/+1 counters on them? You can move growth counters from Simic Ascendancy to Paradox Zone by means of Nesting Grounds.

Other lands to consider for the deck are Cave of Temptation, Forge of Heroes, Littjara Mirrorlake, Llanowar Reborn, Novijen, Heart of Progress, Opal Palace, Oran-Rief, the Vastwood, Temple of Mystery and Tyrite Sanctum.

Other cards to consider for your deck are Altered Ego, Bioshift, Clone Legion, Hardened Scales, Jiang Yanggu, Wildcrafter, Kiora, Behemoth Beckoner, MirrorBox, Repudiate / Replicate and Slippery Bogbonder.

Jiang Yanggu, Wildcrafter is another +1/+1 counter piece that might work well here.

As for making the primer neater, you could separate your paragraphs into categories. It's the icon that looks like four horizontal lines in the bar above the text box. Between the exclamation point circle and the asterisk looking thing. They look like this -

Ajani's Pridemate is arguably my favorite card of all time!
My Multani, Maro-Sorcerer deck usually has Multani at like 20/20 most of the time!

You can rename them and can also add more categories by adding more panel blocks. I'd recommend making a new deck, setting it to private and then using it to test this out. Once you're satisfied with how it looks, you can come back to this deck and update it. If you're nervous about losing anything you have written here, just copy/paste the whole thing onto a text document on your computer. That way you can keep your current primer backed up.

Also, you can use brackets [[]] to designate card names.

The +1/+1 counter theme mixed with the token theme looks good on paper but I think it's bad in practice. Although I haven't played this against people yet, doing shuffle and hand tests felt clunky and some cards wouldn't have much value when it came time to play them. So I took much of the +1/+1 counter theme out and replaced it with ramp (or cards that draw me lands) and a few threatening cards that are just cheaper but possibly better.

I was shocked at how powerful Zaxara can be. Built the deck as a laugh, played it once, then put it away because it was so far above my playgroup's power level.

As you're playing leyline, consider Rishkar, Peema Renegade or Jiang Yanggu, Wildcrafter to turn all of your hydras into dorks. Open Into Wonder is surprisingly good, it's a win-con at best. You may also want to look at some of the cards from Quandrix precon (C21), as there's a fair bit of synergy between the decks.

See, the problem with specifically me suggesting cuts is that you and I seem to have much different playstyles. I am not big on Planeswalkers and like to keep my mana curve super low to the ground, especially with a mana hungry commander like Marath. I can tell you about objectively strong cards for your mana base though, and I tried to just do that.

If I were pressed and had to make suggestions; for just the first four sorceries I would say both 6-mana Ajanis, a basic Forest, and a basic Plains. For all 12 of my suggestions and in descending order from first card cut to last so that you can take any number and have my suggestions for cuts:

Ajani Unyielding

Forest

Ajani, Valiant Protector

Plains

Woodland Mystic

Zhur-Taa Druid

Domri, Anarch of Bolas

Druid of the Anima

Jiang Yanggu, Wildcrafter

Somberwald Sage

Incubation Druid

Alpine Meadow

Many of these other cuts are also ramp, but that is because your Land+Ramp number is pretty close to what I like after cutting the two Ajanis. Going with sorceries and artifacts will protect you a little better from sweepers since your mana base will be able to survive a Wrath of God and you would be more likely to be able to recover. The artifacts will still leave you weak to Austere Command, but you are less likely to be collateral damage.

Another switch I would just make straight up is Archetype of Aggression in for Aggressive Mammoth in keeping with me liking to keep a mana curve lower.

I'd he happy to help! I'd recommend starting with around 10 cards that ramp your mana (Llanowar Elves, Rampant Growth, Arcane Signet, and more), 10 that draw you more cards (Armorcraft Judge, Bred for the Hunt, Benthic Biomancer, Fathom Mage, Inspiring Call, Towashi Guide-Bot, and stuff like that). After that, around 10 more cards should be dedicated to dealing with scary things your opponents play (like Beast Within, Ravenform, Resculpt, You Find a Cursed Idol, Oversimplify, plus others like those), 37ish lands (this one is a little more flexible, just see how many makes it so you're getting enough each game. You can also use the MDFC land/spells from Zendikar Rising, such as Glasspool Mimic  Flip, Tangled Florahedron  Flip, and Vastwood Fortification  Flip.

Once you have all that, the rest can really just be whatever you want. A bunch of cool creatures with strong activated abilities for your commander (I can give some suggestions if you want, but it sounds like you already have some ideas), some ways to untap those creatures with cards like Kiora's Follower, Kelpie Guide, and Clever Conjurer, and some ways to get counters on your creatures like Bow of Nylea, Burst of Strength, Ecologist's Terrarium, Jiang Yanggu, Wildcrafter, Hadana's Climb  Flip, and Ivy Lane Denizen.
