Choose two, choose each mode only once —

  • Target creature gets +3/+3 and gains flying until end of turn.
  • Return target creature card with converted mana cost/mana value 2 or less from your graveyard to the battlefield.
  • Target player draws a card and loses 1 life.
  • Target opponent sacrifices a creature.

To be specific, there are a few steps to casting a spell (taken from Rule 601.2). There are some nitty-gritty bits, but here are the main steps:

  1. Announce you are casting the spell, and move it onto the stack.
  2. If it has multiple modes (such as Silverquill Command) choose the mode or modes you will use. Also announce whether you're casting it for an alternate cost, and if you will be paying any additional costs (such as kicker).
  3. Announce all of the targets for the spell.
  4. Check if the spell can be legally cast this way (all targets must be legal, choices made are valid, etc). If not, take the whole spell back.
  5. Determine the total cost you'll have to pay.
  6. Pay the cost(s) of the spell.
  7. The spell is now cast. You get priority.

So as Omniscience says, you select targets, choose modes, and decide whether to kick it when you cast the spell, before players get priority again. Everyone knows what the spell will be doing before they have to respond to it. The exceptions are things like Abundant Harvest, where you can wait to decide land or nonland until it starts resolving.

Modes are chosen and targets declared before cost modifications are applied. So Killian, Ink Duelist will only apply if the spell is targeting a creature. This means that Silverquill Command will only be discounted if the first mode was one of the chosen modes since no other mode targets a creature.

Killian, Ink Duelist's last ability says "Spells you cast that target a creature cost 2 less to cast.". If I cast Silverquill Command and choose the 1st option, "Target creature gets +3/+3 and gains flying until end of turn.", would the Silverquill Command's cost be reduced by 2?

Would it be reduced by 2 regardless of if I choose any of the options that target a creature or not? So if I chose the last 2 options that target a player and opponent, does Killian's ability apply, or does it only see that Silverquill Command could target a creature?

I think that some spells can take benefit from Killian's ability as well.

Silverquill Command may be a good addition, it costs only two if you choose the "+3/+3 and flying" mode, while it can reanimate one draw engine like Kor Spiritdancer or Sram, Senior Edificer . I also like Wretched Confluence , it costs only three mana if you choose the "-2/-2" mode at least once, and the other modes are very interesting in my opinion.

If you're struggling against removals, maybe Sejiri Shelter  Flip helps you protect Killian without affecting your mana base that much. Dark Dabbling maybe helps too.
