Since you choose Desecrated Tomb and Tormod, the Desecrator why not Anax, Hardened in the Forge so you get a 1/1 bat, a 2/2 zombie and a 2/2 satyr when a creature dies or returns form the graveyard?

Some extra on death mileage particularly with your altar (I would consider Ashnod's Altar as well)- Pitiless Plunderer for more mana, Species Specialist or Dark Prophecy for card draw, Zulaport Cutthroat, Blood Artist or Bastion of Remembrance for some life gain/drain action or Butcher of Malakir and Dictate of Erebos so when you lose a creature they do too

I saw you have some recursion why not consider Return from Extinction and it's upgraded form Raise the Draugr? I would cut Exhume for one of these they cost the same and can bring back two phoenixes or ninjas and doesn't have the downside of letting your opponent bring a card back. and they cost less though they don't put on to battlefield so that may not be to your liking

Extra board wipes that won't hit your phoenixes (though will hit your ninjas) are Magmaquake, Earthquake, Faultline and Subterranean Tremors

More damage- Berserkers' Onslaught, Wound Reflection, Gratuitous Violence

Harder to block Phoenixes so you can ninjutsu even easier- Goblin War Drums, Intimidate, Cover of Darkness

Maybe Heartless Summoning-to make your commander cheaper to cast in the graveyard (the only time you should cast this from your command zone is the first time, and anytime is get's exiled as this way you can ignore the commander tax as much as possible)

And don't forget Fervor so all your birds are hasty and can attack as so as they on the field so you ninjutsu even faster

As for suggestions, with Syr Konrad, the Grim you absolutely want to play Living Death. It's super powerful and so fun. You can wipe the board, bring all of your best stuff back, and do tons of damage. I'd also play Dusk / Dawn, which is a board wipe and recursion card stapled together. Rise of the Dark Realms is also a way to get everything back. It's tons of fun. You also need a lot more ramp, and they need to be all at 2cmc so you can play Varina early. You'll also want Crashing Drawbridge to give everything haste and get your engine going. You have the signets but need Talisman of Dominance, Talisman of Hierarchy, Talisman of Progress, and Coldsteel Heart. You want ten pieces of ramp that are 2cmc or less to hopefully get Varina out early and get you going. Necromancy, Dance of the Dead, and Diabolic Servitude are also great recursion pieces. I particularly love the latter because while it is 4cmc, it is the gift that keeps on giving. I'd also replace Dovin's Veto with Arcane Denial, which is easier to cast and more flexible, and add Oblation is for added flexibility with removal. I's also add most of the zombies from your maybe board as they are all great, and would skip over most of the non-zombies except Syr Konrad as they aren't good enough. If you are going to add any non-zombies I'd think about Blood Artist and Falkenrath Noble which will make blocking and killing your zombies less desirable for your opponents. I'd also skip most of the non-Zombie, non-Tribal cards in your maybe board. Fact or Fiction is good in many other decks, but its redundant to the point of being pointless here. We want to avoid the good stuff cards! Same goes with Training Grounds, Reflections of Littjara, and Idol of Oblivion. Kindred Discovery is so good here, but make sure to replace a sub-optimal card draw piece in your current list with it. Feast of Sanity looks wicked fun, so I'd definitely play that! Return from Extinction is super meh. You want to return things to the battlefield and not your hand!

This is a cool idea for a build! Flat-out permanent destruction is exceedingly rare in Pauper, so having a commander that can blow up your opponent's lands is a real treat.

I see you are running basically all of the slivers and changelings available to you, but I'm surprised that Changeling Outcast isn't represented. I'd definitely find room for him, as having cheap critters you can feed to Necrotic Sliver ASAP seems worthwhile. He could probably go in over one of the most bland creatures like Sliver Construct. Grave Scrabbler is an interesting choice for recursion, since card advantage is always nice, but seeing as you have... a few ways to discard cards, I doubt he'd be completely reliable. A card like Cadaver Imp will probably do the job more reliably.

Speaking of recursion - I feel like there are plenty of great options you're missing out on! The classic Morgue Theft gets you one creature for two mana and then another for five, but Raise the Draugr and Return from Extinction just get you two creatures for two mana! Aphetto Dredging might also be worthwhile to bring back three Vindicates at once. Of course, if you're interested in saving mana, you can skip out the middleman of replaying a creature by finding room for Unearth, seeing as about 80% of your creatures seem to be three mana or less.

One last area you might want to put a little more thought is your land base. Basic lands do the job, but I think you have room for a few nonbasics that could provide some added utility. Haunted Fengraf is another backup form of recursion. Bojuka Bog is a free swing against decks that rely on their graveyard. Silverquill Campus makes both colours and provides something to do with your mana if you've got literally nothing else going on. Finding space for some of these could make the difference in terms of having enough options late game!

Allies are underappreciated in pauper imo, +1. If you want a mana-cheaper alternative, I'd consider Return from Extinction or Raise the Draugr over Aphetto Dredging .

I think Raise the Draugr is a straight upgrade to Return from Extinction given how you can play it at Instant Speed.

This deck is a really a mono black build that you happen to run blue for Diregraf Captain . The way I see it you can either keep with the build you're going for, which to me seems like mono black, or you can go a much different dimir amass path with cards like Vizier of the Scorpion , Gleaming Overseer , Lazotep Plating ,

Let's assume you do mono black, then let's start with creatures. Brain Gorgers and Stromgald Crusader are garbage, Tomebound Lich is mostly used in dedicated reanimator decks, and Extremely Slow Zombie is a card from a joke set, so take those all out, along with Diregraf Captain . That's 11 out. Add 2 Murderous Rider , 3 Liliana's Reaver , 2 Undead Augur , 3 Diregraf Ghoul .

For noncreature spells, take out Negate . The best mono black removal is probably Walk the Plank . So take out Go for the Throat and Ultimate Price for 3. Gravepurge and Return from Extinction can be replaced with 3 Call of the Death-Dweller . Take out Bontu's Monument for another copy of Liliana, Untouched By Death or vise-versa. Take out Necromancer's Stockpile , I just don't think it's that good. For a five drop $1-2 slot, Open the Graves is better than Call to the Grave .

If you followed all that you should have 6 slots left. Add one more Swamp so you're at 22. Then maybe 3 Dread Wanderer , 2 Fleshbag Marauder , and flex card like Risen Executioner or something fun.
