Most of these have a fatal flaw that keeps them from seeing significant play.

Agent of Stromgald is not a true mana dork, since it is not mana positive--you get out as much mana as you put into it. Filtering mana is already situational (and tends to be less important as the game progresses), and this filtering is made more situational by the limitation on the mana's use. There might be a rare instance where this card is helpful, but those instances are going to be overwhelmingly eclipsed by the number of times this will be a dead draw. It simply is not worth a card slot.

At three mana, both Bog Witch and Vesper Ghoul are a bit costly for a mana dork. Vesper Ghoul only generates 1 mana, so, that's a bit of a problem. Bog Witch at least generates a net positive of two mana and provides you with a discard outlet, so can be helpful in decks that care about graveyard shenanigans.

Priest of Yawgmoth requires you to have a high density of artifacts worth sacrificing--if not, then you just have it sitting there as a vanilla 1/2. There are some decks you can probably abuse this, but that's not going to be all of them.

What's the deal with these Rakdos/Mono Black mana dorks? They can be a little specific, but they're not terrible. I've never heard of them, but they seem like solid inclusions in some non-green deck: Agent of Stromgald, Bog Witch, Priest of Yawgmoth, Vesper Ghoul. For reference, Priest of Yawgmoth is in only 184 on EDHREC, while Agent of Stromgald has an even more measly 84. Am I being delusional, or are these actually good cards?

Ad Naus with the commander out it doesn't matter if the average CMC is high, you're still getting as many life points as you lose from your commander, plus the ones you get from Ad Naus. A lower average CMC will give more cards, but just consider that Ad Naus gets so much extra mileage anyways with this commander.

Lower CMC will make more explosive early plays, which is important when you can't reliably get your commander for the first couple turns. I would swap spells for permanents, and add more engine cards to help ensure the commander comes out.

Mindblade grinds value and can block/swing better than Read da Bonez. Etchings draws you the same amount of cards as Ancient Cravings after 2 turns but gives more the longer it stays and causes combotastic lifeloss. Shriekmaw is removal on an evasive creature if you want it, and it ups creature density while keeping a removal slot. Hatred is a nice burst card, but leaves you vulnerable after using it and is expensive to cast and easy to interrupt via counters/combat tricks/blocking, reclamation will let you grind value in longer games and has more of an impact earlier. Medallion outpaces the vesper ghoul immediately, coming out cheaper and being more useful with more spells per turn, and no summoning sickness. Temporal Extortion isn't great because it gives your opponents the choice, and they will always choose the better one for their situation. An extra turn is great, but half life of one player isn't all that important in combo-driven EDH. The rock changes come out earlier and help you dump your hand faster, meaning you have stronger presence sooner in the game, pretty standard in most serious decks.

Also worth checking out Loxodon Warhammer in tandem with with swamp equippers to add some life gain back in. You should also consider having a go-infinite combo for winning once you've drawn your deck. Paradox Engine fits in extremely well with Citadel or Ad Naus, and a Sensei's Divining Top + Voltaic Key gives another way to draw through the deck with Paradox. Use with a mana sink like Torment of Hailfire and you're golden

First I'd suggest you edit your deck list and under Format where it says Standard, change this to Modern. EDIT - Ugh, I can't actually suggest the linked cards because your deck is in the wrong format. :-(

I can think of maybe three ways to help fix your mana, that don't involve splashing green (not you Scuttlemutt or Vesper Ghoul), the first is Lotus Bloom. The second is in a similar vein Pentad Prism, slightly less efficient though. The third is a 2 card combo Invisible Stalker + Dowsing Dagger  Flip, obviously this would dilute your deck more than the first two options, but maybe?

Fog effects will protect your Planeswalkers Darkness, Holy Day if you are worried about creature damage, Apostle's Blessing will work in most cases (sigh, Eldrazi), both would require you to keep 1 mana open though, then again your a control deck with counter-spells, so that shouldn't be an issue.

Your last issue is the toughest to provide a solution to, maybe Myth Realized, Cryptic Serpent? Left-field Laboratory Maniac, if you Ad Nauseam on your opponents turn or Conflagrate, if you Ad Nauseam on your turn? I'd also suggest a Boseiju, Who Shelters All in your sideboard, to protect the combo kill...

Suns_Champion: Alloy Myr also works to power up Puppet Conjurer for infinite. Similar to Puppet Conjurer you also have Ghoulcaller Gisa, Lich Lord of Unx, and Myr Propagator,, although those last two are gonna need a lot of mana dorks. I can think of Leaden Myr, Silver Myr, Alloy Myr, Apprentice Wizard (if you have a producer it gets you to the for Propagator), Crystalline Crawler, Cultivator Drone (Propagator only), Gold Myr, Magus of the Coffers, Lotus Guardian (painfully expensive), Opaline Unicorn, Scuttlemutt, Vesper Ghoul (although limited), and Kozilek's Channeler.

Another possibility I forgot is Drana's Chosen. The cohort part is easy with Zur as the commander, just tutor Arcane Adaptation and you have another Ally and an infinite combo.

Myr Turbine could be great as well. After playing it, Zur tutors Animate Artifact, Ensoul Artifact, or Tezzeret's Touch and puts it on Turbine, which then goes infinite with Intruder Alarm. Same idea with Summoning Station and Throne of Empires

If you're looking for a good discard outlet, you should try adding Pack Rat. It helps you pose a threat even if they disrupt your graveyard and could win on it's own sometimes.

Vesper Ghoul seems worse than a number of other options. Maybe try Crypt Ghast if you really want a boost of mana? Other modern-legal mana rocks would also do well.
