Some thoughts:

Since your commander already gives evasion, I don't think you need both Swiftfoot Boots and Lightning Greaves.

The group decided Cyclonic Rift is banned in tier 3. I don't know what tier these decks are considered...

Burgeoning is less good the fewer lands you have in the deck. I don't think you will find it as helpful as you would want it to be. I think you have enough ramp to not need it, but if you want something that will ramp similarly to that, consider Carpet of Flowers or Utopia Sprawl.

I like Distortion Strike and Artful Dodge in more casual decks, but I think they are simply less good in commander. I think it would be better to have creatures that simply are unblockable. I do see the value of making anything (including your stand alone commander) unblockable, but only being able to do it twice isn't good enough in my mind. Aqueous Form is great! But some suggested replacements (with extra upsides) for the others are Invisible Stalker, Flitterstep Eidolon, Mercurial Spelldancer, Suspicious Stowaway  Flip, Silhana Ledgewalker, Temmet, Vizier of Naktamun, Surge Engine. I also think these cards would be better than Wu Light Cavalry, Treetop Scout, and Nettle Sentinel (not sure why this is in the deck).

I like a little bit of additional flicker magic for value, but I think Yorion, Sky Nomad and Roon of the Hidden Realm are too slow. I like Brago, King Eternal and Displacer Kitten.

Mavinda, Students' Advocate doesn't seem to fit here. It only works with instant and sorceries that are targeting creatures you control. Yes, it works with Distortion Strike, but Artful Dodge already has flashback, and it isn't good enough to include mavinda only for Cloudshift and Distortion Strike. I think it can go along with the other two.

You have 18 instances of ramp. I think this may be too much. initial cuts: Llanowar Elves, Ranger's Path, and Burgeoning. Growth Spiral is good, but I think you need to be playing 2 more lands to include. Nature's Lore and Three Visits are great, but you need more dual lands with basic land types to make those good. Otherwise, Rampant Growth is better. Other thing to consider here: If you have fewer mana rocks, the better chance that your commander's ability will help you blow up artifacts. I guess in general, you may want to try to limit the number of card types you play.

Treva's Ruins and Flood Plain seem too slow. And again, as a midrange value deck, I think you need to be playing at least 38 lands.

I think Venser, the Sojourner is better here than Sun Quan, Lord of Wu. You can make the team unblockable for one less mana, and if that isn't helpful at the time, you can flicker stuff while you wait. Ultimating is just an insane bonus.

I gotta go, but I will try to come back and offer some suggestions on other cards you should include!

I do have a pretty low curve so I could use some bigger finishers. With Eutropia the Twice-Favored granting evasion I'm not sure if Flitterstep Eidolon or Whitewater Naiads are worth the slot.

The Nylea's Colossus seems like a solid addition.

Cool idea - you could sub Guttersnipe for Firebrand Archer and something like Slither Blade for Flitterstep Eidolon. I'll have to see if I can build a $5 version of this with all blue cipher spells.

I went rogues as my backup tribe for Yuriko as well. There are a bunch of amazing rogues that work really well with her you might consider:

Marang River Prowler is handy since if you control your commander, you can cast him from your graveyard. Additionally he can't be blocked, which lets you ninjutsu out other creatures.

Whirler Rogue comes out with two thopters you can tap to make her unable to be blocked, then pop her back into your hand to get out Yuriko. Once you cast her a second time, you get two more thopters, and now you can prevent two creatures from being blocked.

Quickling , Keymaster Rogue , and Faerie Impostor all work REALLY well with ninjas. They all have built in evasion, and they all require you to put a creature back in hand when they ETB. This means that you can put a ninja already in play back into your hand so you can ninjutsu them back at a later point.

Flitterstep Eidolon is good value in this type of deck. Bestow it onto Yuriko to make her permanently unable to be blocked, then if she dies or is exiled, you get an unblockable creature, attack with it, ninjutsu your commander back into play, then bestow it onto her again.

Also you can't go wrong with some sac outlets for Yuriko. You can let her die over and over and keep getting her back into play easily as long as you have an evasive creature. If you can afford it, Phyrexian Tower is a great way to use her to get more mana. High Market is another nice one to have around.

Lastly, Exquisite Blood is a stupidly powerful enchantment for Yuriko since it will turn every time a ninja connects for damage into massive lifegain for you. Every opponent will lose life equal to your top deck CMC, so it only gets stronger as an enchantment in this deck the more opponents you have.

Vampiric Tutor is the #1 card you could put in to improve the deck. Diabolic Vision is an excellent cantrip. Temporal Trespass is the best extra turn spell you could ask for, since the CMC is an upside. Same goes for Curtains' Call and Avatar of Woe . Insidious Dreams and Ancestral Knowledge are extra Doomsdays. Unnatural Selection is an extra creature-type changer. Emrakul, the Promised End is a good eldrazi of choice, since you'll actually be able to cast it if you tutor it to the top of your library. Trench Gorger is a good late game card, since it does triple duty acting as a huge beater, high-CMC target, and deck-thinner. For little guys, Tormented Soul , Triton Shorestalker , Faerie Impostor , Prickly Boggart , Vampire Cutthroat , Looter il-Kor , Nether Traitor , Flitterstep Eidolon , Thalakos Seer , Baleful Strix , Augury Owl , Spire Owl , and Sage Owl are better than some of your choices,

I made Tiger Shadow Jutsu with the same boss. My first change was to put in something so i didn't have to discard cards like Library of Leng (I see you have two other cards that do the same thing already).

Once I had played a few times I saw my self getting blocked after the Ninja's were on the board. Aqueous Form, Flitterstep Eidolon, Writ of Passage etc really help.

The creatures that you pop ninjas from can be more deadly than the ninjas. Hostage Taker, Identity Thief etc. They can remove blockers instead of just not getting blocked. I love playing cards from Hostage Taker then putting him back in my hand to play again.

If your opponents are board wiping you can use Reckless Imp with Dash.
