Drowned Catacomb or better. No guildgates. Merfolk Windrobber, Hedron Crab Could use fetch lands with this. Mind Sculpt, Shadowmage Infiltrator ? Curse of the Bloody Tome or Drowned Secrets, Psychic Drain ? Psychic Strike for countering possibly.
Honestly think you have too many 5 drops. So many better and cheaper options.

Some thoughts:

Murder and Bile Blight are really weak killspells. Aim to replace them with stuff like Fatal Push, Infernal Grasp, Victim of Night.

Rewind is also really weak, you’d be better off with Mana Leak, or maybe Counterspell.

imo Favorable Winds isn’t worth it, and will generally just mess with your tempo. It’d be more useful as additional killspells.

Glen Elendra Liege also doesn’t feel hugely useful, i’d personally ditch it and run playsets of Circu, Dimir Lobotomist and Shadowmage Infiltrator, and then a few more killspells. Your deck isn’t fast so i don’t think you gain anything from making your creatures “big” - you win by controlling the board and getting incremental value from combat damage.

Hey I took a look at your list and wrote down some potential cuts/additions that you could make. I tried to keep the reasoning for each card short, so if you want me to elaborate on anything just let me know!!
Out: Nether Traitor 2 mana enablers are slow, requires a lot of black mana. In: Faerie Seer only costs 1, sets up top card for yuriko
Out: Shadowmage Infiltrator 3 mana enablers are very slow, doesn't deal combat damage if you ninjutsu it. In: Mothdust Changeling 1 mana ninja with conditional evasion
Out: Varragoth, Bloodsky Sire costs 5 mana total, has to survive a turn to tutor. In: Vampiric Tutor (the only budget option I can think of is Scheming Symmetry, which you already have)
Out: Crypsis too expensive for what is effectively unblockable. In: Cover of Darkness gives some evasion to all of your ninjas (budget option: Aqueous Form)
Out: Dark Ritual powerful card but yuriko doesnt have much use for triple black. In: Mox Amber yuriko enables this on turn 2 or 3 (budget option: Arcane Signet)
Out: Infiltrate. In: Slip Through Space same effect but replaces itself (though I prefer to just play more ninjas than unblockable spells!)
Out: Teferi's Time Twist not great since most of our creatures don't have an etb ability. In: Moon-Circuit Hacker cheap ninja that draws a card
Out: Ultimate Price removal that doesn't hit most commanders isn't ideal. In: Deadly Rollick (budget option: Dismember)
Out: Victim of Night not bad, but black has better removal. In: Infernal Grasp -2 life is pretty negligable in commander
Out: Commander's Sphere 3 mana ramp is quite slow for yuriko decks. In: Chrome Mox (budget option: Dimir Signet)
Out: Isochron Scepter we intentionally play lots of instants with cmc >2. In: Misdirection free "counterspell" that's also budget-friendly
Out: Preordain if you bottom any cards, you can't set up a card for yuriko. In: Ponder works better with yuriko
Out: Enter the Infinite generally uncastable. In: Blinkmoth Infusion also uncastable, but deals 14 damage instead of 12

Unfortunately, the symbols for Cold-Eyed Selkie disqualify it for a Satoru Umezawa EDH deck. Maybe something like Shadowmage Infiltrator, Sea-Dasher Octopus, or Deepfathom Skulker could replace it.

I think tokens are the way to go. Trading tokens for big stuff. Think the Myriad mechanic. Blade of Selves, Banshee of the Dread Choir, and Broodbirth Viper. Other cards like Bitterblossom, and Thopter Spy Network, trad these cards in for the biggest nastiest creatures.

These are good for starters to choose from for cheating in value.
Also dimir has all the evasion. Cards like Dauthi Voidwalker, Lifebane Zombie, and Shadowmage Infiltrator to cards like Levitation, plus many more.

Some thoughts:

Modern is a very fast format, and on-top of that Mill decks need to be fast to have any hope of winning the game. High mana cards like Consuming Aberration and Haunting Echoes are just too clumsy and slow to be able to perform well, you need to aim for lower cmc cards. Mill should be aiming to have won the game by turn 5.

in a similar bucket, Duskmantle Guildmage is just too slow for Mill, in that it isn't actually helpful at all outside of one particular janky combo with Mindcrank (and that's an entirely different deck). Similarly, Shadowmage Infiltrator just doesn't cut it in that the soonest it'll be giving you a card is turn 4, and drawing a single card for 3 mana at the end of the game normally isn't worth it. The only good Mill-creatures worth playing are Ruin Crab and Hedron Crab.

The 2x Crypt Incursion should be mainboard, and you should be looking to run around 22 lands.

You have a lot of other very slow spells for Mill, all of Isochron Scepter, Trepanation Blade, Ashiok, Nightmare Weaver just don't do enough work, and won't win you the game fast enough. Similarly, Mind Funeral and Fraying Sanity are generally considered "bad" Mill spells - Mind Funeral generally doesn't get enough cards for its mana cost, and Fraying Sanity usually won't mill more than a single Mill spell anyway (and drawing the second copy usually means we lose).

Maddening Cacophony is a great Mill spell. Other spells you should look to consider alongside it would be Fractured Sanity, Glimpse the Unthinkable, Tasha's Hideous Laughter, and Archive Trap.

You should really be looking to add a playset of killspells to buy you a turn or two. Fatal Push is the normal go-to. There's also Drown in the Loch which can work very well.
I'm not sure what your budget it, but here is an example of a top-end, well-tuned Mill deck, for comparison.
