Finished update —Feb. 8, 2015

First major Update on this list:

Some minor changes include: Major grammar overhaul, a few cards were removed from the description as well as the list (good bye Jarad, Golgari Lich Lord, City of Shadows and Emeria, the Sky Ruin). Now that this article is complete stay in touch for the next segment to be released here within the next two weeks on deck building tips; the article will feature another 99 commander cards that were mentioned in the comments of this article.

Craterhoof Behemoth often times reads "When this creature enters the battlefield, the 2 most threatening opponents lose the game... and blockers wont save them" also karn planeswalker i think shldve been on their. Prophet of Kruphix too. anyways really cool list. you did a good job.

Wery nice list. I would add Rune-Tail, Kitsune Ascendant and serra avatar to white, Fauna Shaman and Oracle of Mul Daya to green and Eternity Vessel, Chromatic Lantern and Deathrender to colorless.

Vedalken Orrery I think deserves a space. that card is extremely good and goes in any deck (giving benefit to every deck)

Here are some other suggestions I can think of off of the top of my head:

Sensei's Divining Top, Sword of Fire and Ice, Sword of Feast and Famine, Path to Exile, Oblation, Survival of the Fittest, Moltensteel Dragon, Skithiryx, the Blight Dragon, Golgari Grave-Troll, Erebos, God of the Dead, Sneak Attack, Voltaic Key, Wurmcoil Engine, Grand Arbiter Augustin IV, Exsanguinate, Thundermaw Hellkite, Pithing Needle, Elspeth, Knight-Errant, and Spirit of the Labyrinth

I would consider these cards to all be staples, as I've seen them in multiple decks consistently. You could honestly increase it to 200 cards. Another cool thing would be to do one for 99 lands, as I think that would be interesting.

You mentioned a Deadeye Navigator combo with Pestermite several times in the description - that's not a combo. I think you mean Palinchron.

The pesermite combo is Deadeye Navigator + Pestermite + any land that can produce three mana, a nykthos that has 5 devoting, or a Gilded Lotus are all infinite abilities with deadeye mite in addition pestermite dead eye can lock down a board or be used in additional combos like tap deal 1,or Temple Bell combo. Palichron works as well but pestermite is a bit more versitile.
