I would cut:
Sensei's Divining Top: Good card but it doesn't ramp you or generate card advantage. You don't need top deck manipulation.
Linvala, Keeper of Silence: Good stax card but unless your meta gives you problems with activated abilities that specifically stop your commander it should be cut.
Cards you may consider to swap out for others:
Ghostly Prison: You don't have much protection outside of board wipes. If your meta has too many go-wides or aggro decks this is worth considering. I would swap for one of your 3 mana ramp cards since this should buy you time to ramp to your commander if you do slot it in.

Folio of Fancies might be a good addition to the deck. It sits around 55 cents. It would help with draw and mill.
Swiftfoot Boots and Lightning Greaves might also be good at protecting the commander, because it will probably be a lightning rod for removal. Since he just sits there, Mask of Avacyn or Ring of Evos Isle could work as well.

I have a Mizzix deck that I adore. Tall Mizzix'd Cocktail With A Sidecar. Most people know the deck is very commander-centric so you will see her removed A LOT.
I would highly recommend Darksteel Plate, Lightning Greaves, Swiftfoot Boots, and maybe things like Mirror Shield, Alexi's Cloak, Whispersilk Cloak, Mask of Avacyn, Hammer of Nazahn, Diplomatic Immunity, etc. The auras have the normal aura problems but at least Alexi's Cloak can surprise someone and act like a counterspell. Counterspells can keep Mizzix sfe too but I find I often tap out to cast spells so your mileage may vary. It all depends on your budget.

I personally think Kelsien might work better with more of an equipment focus (and it seems like that might also be what you're thinking with the Stonehewer). It's a little bit up there in price, but have you thought about Hammer of Nazahn to give you free equips as well as indestructible on Kelsien? Along that same line, Puresteel Paladin would be a great addition for card draw and free equipment effects. I'm also a fan of Helm of the Host as it just snowballs out of control unless it's answered immediately. Maybe add a Darksteel Plate, Mask of Avacyn, or Mirror Shield for some additional protection if part of the reason why you are having issues getting experience counters is due to early removal on Kelsien.
Also, I'm guessing that the reason for having Varchild is to generate 1/1 tokens that you can snipe for free for experience counters, right? If so, you might want to consider Varchild's War-Riders instead since it would work much better with the deck's curve. You can drop it on 2, it makes a token on the upkeep of turn 3, and then you can play Kelsien & immediately snipe the token for a free exp counter - probably a bit quicker than having to drop Varchild on 3 and having to connect a swing to generate tokens.

Prayer beads are a common item in many real-world religions, as well as many fantasy stories, but they have not yet appeared in this game, so here is my interpretation of them for this game:

As long as equipped creature is a cleric, it gets +1/+1 and has ": scry 2."
I used Mask of Avacyn as a guideline for this, and, since the beads are much more restrictive, I reduced both the casting cost and the equip cost. All creatures gain hexproof from the beads, indicating that they are being protected by divine forces, but clerics gain an additional bonus of becoming more powerful and also being able to commune with those divine powers to see briefly into the future.
What does everyone else think of this card? Is it a good design? Should the scry effect have a value of only 1?

Hey, I like the name, nice budget deck.
What are you using infinite mana of Peregrine + Deadeye for? It appears you have removed the mana sinks and other combo pieces. Brago, King Eternal's no mana cost repeatable flicking can do a lot more than Deadeye and Brago is a flying creature. Bident of Thassa for half the price would do a lot more than Deadeye with your flying creatures.
It seems that Deadeye is most expensive price card in your deck and it's not doing much. You could cut Deadeye to clear some price to improve the manabase with some better budget lands such as Command Tower, Prairie Stream, Port Town and Ash Barrens. Consider Bident of Thassa and Mask of Memory? These have excellent budget repeatable draw effects with attacking flying creatures. These cards could replace Failure and Deadeye Navigator.
Could cut Marble Diamond/Sky Diamond and add Azorius Signet/Mind Stone. These are better two drop mana rocks especially with Brago because they ETB untapped. Could cut Mask of Avacyn/Neurok Stealthsuit and add Swiftfoot Boots. The haste and hexproof of Boots especially haste is overall better than Mask/Stealthsuit.
