Made some swaps —Aug. 21, 2017
A few changes - Managorger Hydra is out since it doesn't help Kraj or anything but itself really. Phantom Nantuko is out because of the wording of the tap ability, it doesn't help Kraj get infinite counters or help other creatures. Favor of the Overbeing is out because although I like it objectively by itself, it doesn't play to the strategy (I would justify it by telling myself I should keep it to give something flying since almost none of my creatures have flying, but a card I added back into the deck that I will mention later deals with this issue much better). Lastly, Dissipation Field is out because, well, it's a strong/mean card for EDH by itself but does nothing for my strategy and I already have a good number of spells that are more "defensive''.
Added in are - Cold-Eyed Selkie, because card draw lol, Wily Bandar because it can give Kraj it's activated ability to help protect it when I don't have Deadeye Navigator out, Fertilid because basic land fetch, and Sapphire Drake because as mentioned earlier most of my creatures don't have flying and this , in my opinion, is the best way to address it (there's a lot more value in giving my creatures flying than using deck space for things like Windstorm or even Raking Canopy.

Gotcha quakenbake, yeah I feel silly not realizing that combo lol, I've been running the Experiment Kraj + Illusionist's Bracers + Devoted Druid combo for a while now but it didn't occur to me I could target something like Gyre Sage with that too for infinite mana lol. And thanks CoolGuy14, don't know why I didn't think of Prime Speaker before considering how much of Gatecrash has +1/+1 counter mechanics. And I did not know about Deadeye Navigator, but that seems like it will be really helpful lol!

I run a Kraj deck, and Willbreaker is SICK in that deck. Use Kraj to put a counter on an opponent's Indestructible creature, and you own it.
Heartstone is a low mana, inexpensive replacement for Training Grounds, either of them are very helpful.
Renegade Krasis is great early drop before you can get Kraj out, especially if someone is playing something like Damping Matrix and you need to beef up your creatures to block or attack.
And the new Partner Commander Thrasios, Triton Hero is perfect for this deck.

You've got surprisingly little card draw. I'd probably throw in Harmonize just to be safe.
Also, Shaman of Forgotten Ways is BEGGING to be put in this deck.

Thanks Deepstriker29. More card draw would be nice and I have a Pull from Tomorrow I have been meaning to throw in, but a lot of the card draw I have in here isn't via draw spells but rather through abilities of permanents (many of which can snowball out of control and get me quite a lot of draw and sometimes more than I can handle if I still have a cap on my hand size)!

Following up to this:
Cold-Eyed Selkie, Blue Sun's Zenith and Bident of Thassa all slot well into the deck and provide reliable draw. Archaeomancer and Eternal Witness provide prudent access to the wide variety of noncreature spells you'll be using to turn Kraj on. Ugin's Insight is a card that I will admit I have a bit of bias for, but it still provides excellent filtering for itself in the overwhelming majority of situations. This deck would enjoy scrying away "win more" cards like Crowned Ceratok enough that I believe you could also make use of Lifecrafter's Bestiary and even Aqueous Form, especially if you're copying enemy abilities that want Kraj to attack.
And above all else, Sekki, Seasons' Guide, because memes.

Thornling, AEtherling, and Morphling all are awesome with Experiment Kraj, and Sheltering Ancient is just stupid good in Kraj decks. If you're in the mood to generate infinite mana, you can throw in Grand Architect and it'll combo with PILI-PILA.

Prime Speaker Zegana is pretty great in counter strategies, it provides card draw and a big body.
Deepglow Skate is amazing at making your team absolutely monstrous.
Deadeye Navigator could be very beneficial, if you put a counter it, then you could blink your commander to save it from removal. Also it combos nicely with both Prime Speaker Zegana and Deepglow Skate.
Really nice list though, counter strategies are so fun!! +1
