Sacrificing works also. Like All Is Dust or Geth's Verdict (assuming Progenitus is the only creature under that player's control).
mass exile works: Merciless Eviction , Decree of Annihilation .
Mass removal: Wrath of God , Tragic Arrogance
0 toughness: Mutilate
Bounce: Whelming Wave , Cyclonic Rift overload.
Counter/remove spell while on the stack: Dissipate , Mindbreak Trap , Spell Crumple , Time Stop

The point BlueScope touched on regarding why all of the above methods work is what exactly "protection" protects from. To be clear, "protection" protects from DEBT: Damage, Enchant (Equip, Fortify, or any "attach" effect), Blocking, and Targeting.
If an effect does not damage, enchant, block, or target then "protection" will not prevent it. So Murder cannot destroy Progenitus because it targets, but Wrath of God can. Swords to Plowshares targets and cannot exile Progenitus, but Final Judgment would. Damage it doesn't matter if it's targeted or not, see Lightning Bolt or Blasphemous Act, because protection prevents damage. Sacrifice effects never target as far as I know and don't do anything "protection" cares about. Bounces work as long as they aren't targeting, as mentioned above an overloaded Cyclonic Rift does not target and would bounce Progenitus but without overload it does target so it couldn't be cast targeting Progenitus.
Again, just avoid DEBT and you're fine. Think about how the spell/ability works and if it doesn't fall under any of those categories it gets around protection.

@ metalmustaine, yes Child of Alara's ability will indeed cause a board wipe that will destroy Progenitus.
NOTE: In order for Child of Alara's ability to actually trigger, you have to willingly Send your commander into the graveyard! Otherwise, sending it to the command zone is a replacement effect and the Child will never actually "Die" wherein it will never be put into the graveyard.
This is important because, if you wish to blow the board, your commander will remain in your graveyard until moved to another zone via some sort of interaction.

That will work. It's important to say this though, because most people don't realize that sending it to the command zone actually stops the Child's ability from ever triggering in the first place.

Assuming you're aware that it can be regularly countered (as protection only works on the battlefield) and only are talking about killing it once it's on the board - there's a few possibilities. You can't have anything target it, and it cannot deal damage, so everything else is fair game. Having the player sacrifice it would be the best scenario, but you can rely on non-targetted effects that reduce toughness to 0 or less (like Mutilate) as well. Of course, mass removal like Day of Judgment will also destroy it.
