Hey! I like the idea of the deck and your introduction.
If the point of the deck is making colorless creatures unblockable (except by artifact creatures) to enable ninjustsu, wouldn't you need some cheap eldrazis or artifact creatures to spend as little mana as possible each time and start producing value earlier? Maybe with some kind of evasion of their own just in case.
These creatures could do the job: Eldrazi Skyspawner, Bearer of Silence, Dimensional Infiltrator, Fathom Feeder, Hovermyr, Gust-Skimmer, Mist Intruder, Slaughter Drone, Ferropede, Mindmelter, Pilgrim's Eye.
What's the plan to make the ninjas unblockables the turns after they ninjaed onto the battlefield? Other than Deepfathom Skulker there is nothing else to help them. Key to the City, Whispersilk Cloak or Thassa, God of the Sea are good options for that task.
The costs of the deck are quite high, I'd advise more mana rocks/dorks that add two or more mana to help you reach those costs Worn Powerstone, Palladium Myr, Hedron Archive, Gilded Lotus or Pyramid of the Pantheon and the Temple of the False God.

Ok, so Mindmelter is only in there to push the last few points of damage in. I was running a Slither Blade instead for a while, but it did not work well when I used Illusory Wrappings or Reduce in Stature on the tree so I decided to swap Slither Blade out for Mindmelter. The best way to kill your opponent tho is Bump in the Night.

Previous suggestion was to stall the game in your favor, but the more I think about it, the more I think something like Hypnotic Specter would be a better choice, to possibly replace Mindmelter, since they would lose the choice of what card would go, also, it wouldn't cost you mana to use the ability.

Does the extra mana from Blight Herder play a crucial role? I was thinking, you might go more aggro by changing it out for Reality Smasher, or instead you could use Mindmelter as a late-game card advantage. If you don't need more hand manipulation, you could introduce Bearer of Silence for removal or a body. Do you get Elder Deep-Fiend on the field often? That card is beast

I truly appreciate all of the card additions and time you spent working on this. I'll be sure to add Harsh Scrutiny, Mind Rot, Unburden, and Rise from the Grave. Again, thanks for shifting to standard for a bit.
I understand what you mean with the first four cards you commented on: Mindmelter, Startled Awake Flip, Sin Prodder, and Concealed Courtyard. I can definitely take out the white producing card.

Things I like:
Lupine prototype fits like a globe, nice balance between drawpower and firepower, and a cool and fun concept.
Things I'd do differently:
I'd probably add a few cheaper spells, possibly some deathtouchy blockers...
Unless you build around it, things with delirium are just very overpriced if they don't get the added effect, and your deck, as it looks right now, probably won't see delirium kick in.
To activate Mindmelter you need sources of mana that specifically produce colourless...
Startled Awake Flip is monstrous, but unless you're going for a more consistent mill strategy, it's not a very good fit, imo at least.
Sin Prodder is sooo cool, but unless you run more red, it feels like a drag.
Concealed Courtyard. You have no need for white mana...
Things I'd consider adding:
Harsh Scrutiny: it might be limited, but it's very cheap, hits a lot of nasties, and lets you filter.
Mind Rot: is a classic, and two cards dropped for three mana is value. They might not become exiled, but since you're playing blue and black, you're in the right place to abuse your opponent's graveyard.
Miasmic Mummy: a discard on a body. Value...
Unburden: is like mind rot, except with the added value of a possible cycle.
Rise from the Grave is an all time favourite of mine, when playing discard.

SlushyCard yeah Triton Shorestalker makes a lot more sense than Mindmelter... there really isnt a reason for black to be in there
Also wow i really like Muddle the Mixture, never knew it existed but that is definitely going in!
