You might have fun with Muraganda Petroglyphs. I count 7 cards including your commander that create token creatures with no added text.
With the build you have here, I could see a lot of potential for ever more Retrace mechanics shenanigans. Six is huge, but you could add more lands to the graveyard through Raven's Crime, or Formless Genesis, or Worm Harvest.

Khalni Garden is an option, but, as you stated, it is a one-and-done token-generating effect, plus it enters the battlefield tapped, which could slow our tempo. Muraganda Petroglyphs is a fun card and an interesting option for all token decks. If this build was not so focused on the combos, then I would probably jam this baby into the 99 with a more "let's make our tokens tall" theme. Great comments!

With so many blank creature tokens, I feel like you could include Muraganda Petroglyphs as an option. The only thing scarier than a squirrel army is a beefier squirrel army.
You could also use Khalni Garden as an odd land, but that would only get you the one additional squirrel.

The thing here is that as soon as a creature gains landwalk, it has an ability, so it can't get anything from Ruxa, Patient Professor, or Jasmine Boreal of the Seven, or Muraganda Petroglyphs, which are the biggest reasons to use vanilla creatures. If you want these bonuses to be usable together, they can't actually be granted abilities.
May I suggest rewarding casting vanilla creature spells, or giving them some benefit? Something like "Whenever a nontoken creature with no abilities enters, draw a card." or "Creature spells with no abilities cost less." or something.

Her Royal Fluffness approves of your idea here. But it's hard arguing against Muraganda Petroglyphs in Ruxa. Another idea: With that few non-basics, maybe try out Primal Order?

No problem! I feel like if you wanted to make overrun work as a win-con, you would have to add something like Hornet Queen instead of Spring Leaf Avenger. Otherwise, it just becomes a battle of attrition. If you wanted to go a little less aggro and a little more attrition, you might just want to add a constant buff card, like Muraganda Petroglyphs.
