How do I get rid of Emrakul the Aeons Torn?

Since Emrakul, the Aeons Torn states that if the card is put into a graveyard from anywhere then you shuffle your graveyard back into your library. Now, what if Emrakul was being discarded, and someone played something like Rakdos Charm to exile that players graveyard, would Emrakul be exiled or would that player have the ability to shuffle his/her graveyard back into their library?

If you cast Rakdos Charm in response to Emrakul's shuffle trigger, it will get exiled. You can also use cards like Oblivion Ring (once he's on board) or Slaughter Games (before he's on board) to remove Emrakul.

i thought it would not work because it has protection from colored spells so i thought rakdos charm wouldnt work nor would anything but killing it with over run

Protection is a static ability that only functions on the battlefield. Additionally, protection only prevents an object from being damaged, enchanted, equipped, blocked, or targeted by whatever it's protected against.

Oblivion Ring is only a spell as it's being cast. Once it is in play it is an Enchantment, and no longer a spell. It's trigger occurs after it comes into play, and as such Emrakul, the Aeons Torn is never the target of a colored spell.
Slaughter Games does not target, the caster simply names a card and then searches the appropriate locations for instances of that card. As well, Emrakul, the Aeons Torn only has protection from colored spells while it is in play. When not on the battlefield the ability does not exist.

Is this true about Oblivion Ring ? It seems too fishy to me. Epochalyptik, what do you think on that matter?

It's correct. Oblivion Ring is a nontarget enchantment with a targeted triggered ability. Since Emrakul has protection from colored spells, but not colored abilities, Oblivion Ring can exile it.

A number of cards will get rid of Emrakul. Of course spells like Path to Exile or Go for the Throat will have no effect but permanents on the other hand can. In addition to Oblivion Ring you could also use Intrepid Hero , Fiend Hunter , Shriekmaw just to name a few will know off Emrakul, the Aeons Torn . If anything though you're quite limited on instant-speed removal options.
Slaughter Games could be ideal though because if Emrakul's already on the battlefield you might already be in trouble.

In that case, Emrakul, the Aeons Torn and the rest of that player's graveyard would be exiled. He or she would have no graveyard to shuffle back into his or her library.
