I would think that the protection from everything would include white, which would make the spell null to it. Also does the Protection from everything stop it from being countered?

@ThePants: The white from Wrath isn't targeted, so Progenitus would still be destroyed. Protection stops targeting.
Protection also only applies once the permanent is on the field. When it is on the stack, Progenitus doesn't have protection and can still be countered.

Protection from everything does include white. As I said, though, protection does not equate to indestructibility. A destroy effect that does not do any of the things protection stops is able to get around protection and destroy a permanent. Since Progenitus is not inherently indestructible (and we shall assume nothing is making it indestructible), it can be killed by a Wrath effect because such spells do not target or deal damage (and they naturally cannot block, enchant, or equip).

Terminus probably would be most effective, rather the gaining a shuffling effect and the chance that he would crop up again. You would at least know where he is at in the deck.

Since Progenitus is legendary, non targeting copy effects like Clone or Phantasmal Image are also an option.

My favorite way to deal with tough guys like Progenitus , is to force its controller to sacrifice it using cards like Dispense Justice , Liliana of the Veil , card:Geth's Verdict or Gatekeeper of Malakir .

This isn't really a rules question but I suppose it's alright in this forum.
Note that protection only prevents something from being damaged, enchanted, equipped, blocked, or targeted by whatever the protection is against. Progenitus is not indestructible, so your basic Wrath of God effect will take it out easily.
