Yes, the first step will be to decide the format that your want to play. You posted a deck as a Standard deck, with at least 1/3 of the cards only playable in Modern or Pioneer formats.
Assuming that you want to play Standard, there are 2 strong mill cards at the moment.
Teferi's Tutelage causes your opponent to mill each time that you draw a card. Creatures like Facet Reader and Teferi's Protege can give you more draw opportunities, while cards like Keep Safe and Opt become rather useful.
Ruin Crab is the other strong mill card in standard. You could back it up with cards like Maddening Cacophony or Sweet Oblivion, but what you really want is more landfall. Evolving Wilds and Fabled Passage are the simplest landfall ramp (each effectively giving you 2 landfalls for 1 land). Most other landfall ramp cards are so maybe the best Ruin Crab deck will be .
The simplest mill decks to build are normally mono-blue, where you could look at something like Mono Blue Mill M. If you are, however keen on a multi-colored deck, Song of Creation is a super way to get huge amounts of card draw to go with Teferi's Protege and you might want to look at something like Sing of Winning
You have far more options and far more ways of spending large amounts of money if you want to build a modern deck.

Forget Genesis Ultimatum (which just seems too expensive in terms of cmc, and limited to the late-game) and this could be a good home for combinations between Teferi's Tutelage and Song of Creation. If you go this route, then I would lose the adventures to add in cards like Keep Safe (spell counter and draw) and Teferi's Protege, with a strong focus on multiple low cmc cost cards and playing multiple cards per turn.

Into the Story seems like an excellent late game card, but might slow down play early on. Glacial Grasp could replace 1, or 2 Into the Story.
Confounding Conundrum is very much a side-deck card. It is not likely that most of your opponents will be drawing and playing an extra land per turn. I like the idea of Keep Safe to counter your opponents effects that could slow you down, while drawing cards to trigger Teferi's Tutelage.
Merfolk Secretkeeper relies on effects that return it to your hand so that you can replay Venture Deeper and Merfolk Windrobber also seems like a rather weak and situational card. I like the idea of cards like Facet Reader and Teferi's Protege to trigger extra card draws and extra mill from Teferi's Tutelage.
Other cards that I would consider (and maybe put in a side-board) are Chilling Trap, Deliberate and Field Research

Hey, no problem. I thought you were fine. It's just that you can probably cut Teferi's Protege for Brazen Borrower, so that way you can focus on your plan of milling them out while having defensive options to resolved nonland permanents. Keep Safe and Deliberate are probably good enough for your card draw. Stormwing Entity also has evasion like Tome Anima, plus a scry effect that lets you dig for answers and threats. It's cost reduction and prowess can also help end the game through combat damage cheaply if you aren't drawing your mill cards. If you're milling, I'd also recommend having some way of exiling their graveyard in your sideboard if you come up against graveyard-centric decks.

I was under the impression that ELD cards were also rotating out... Facet Reader and Teferi's Protege, however work well with Teferi's Tutelage and allow you to play something like Tome Anima as an unblockable creature. Deliberate?

Here's a few suggestions from a mill specialist,
add 1 Didn't Say Please - i don't see why you wouldn't run a playset of milling counterspells in a mill deck
replace the 3x Brazen Borrower with 3x Unsummon - this is a mill deck theres no need for attackers and brazen is a pretty bad blocker
remove the Kiora Bests the Sea God - this makes room for an additional counterspell
replace the 2x Sphinx Mindbreaker and 1x Thassa, Deep-Dwelling with 3x Teferi's Protege - since this is a Teferi's Tutelage oriented deck you will need permanents that draw to trigger Tutelage.
I hope you can try out these changes and decide if you will keep some or all of them :3
