Progenitus

If Projenitus has protection from everything, How can I beat it?

You can get rid of it something like Terminus . or anything that doesn't target but effects all creatures or all your opponents creatures, but doesn't do damage. So anything that exiles, destroys, -/-, or moves to the library somehow can deal with Progenitus

ok so I can use Oblivion Ring or Chained to the Rocks to exile it then, in a nutshell or Supreme Verdict to remove Progenitus from the battlefield.

My post wasn't as clear as I thought. In the last sentence I should state again that those effects should be doing so to all creatures or all your opponents creatures and not targeting progenitus

Wrath of God -type effects can kill Progenitus . Protection can be remembered by the acronym DEBT. Protected creatures can't be
Damaged
Enchanted/Equipped
Blocked
Targeted
by a source with the protected characteristic. Since Wrath effects don't do any of the above, they can kill Progenitus .
Other than that, your only real option is to hope you kill the opponent before they kill you.

Supreme verdict yes, but o-ring and chained no. Sorry that was my bad on not being as clear as possible.

Oblivion Ring and Chained to the Rocks target, so they don't work. Supreme Verdict will destroy it.

Remember DEBT. Protection prevents Damage, Equipment or Enchantment, Blocking, and Targeting. Things that destroy/exile/reduce toughness to 0/force sacrifice without targeting will still work on it. (i.e. Wrath of God will still destroy it. It will go back to the library, but it'll be off the board)
