Hexproof and shroud prevent things from being targeted. Since Day of JudgmentMTG Card: Day of Judgment doesn't target anything, hexproof won't protect LumberknotMTG Card: Lumberknot.

He is wrong. Hexproof means that the permanent can't be targeted, i. e. if the spell or ability says "target" it won't work. For instance, LumberknotMTG Card: Lumberknot can't be targeted and shot down by Cunning SparkmageMTG Card: Cunning Sparkmage.

Day of JudgmentMTG Card: Day of Judgment does not have the word "target", so hexproof does nothing.

Incidentally, hexproof also does not protect the creature from being chosen by a card. Just because LumberknotMTG Card: Lumberknot has hexproof doesn't mean it avoids ScrambleverseMTG Card: Scrambleverse - notice how ScrambleverseMTG Card: Scrambleverse doesn't target the permanents, just the players. It also means that players can still sacrifice hexproof creatures to effects such as Geth's VerdictMTG Card: Geth's Verdict.

114.9a Just because an object or player is being affected by a spell or ability doesn't make that object or player a target of that spell or ability. Unless that object or player is identified by the word "target" in the text of that spell or ability, or the rule for that keyword ability, it's not a target.

Since Day of JudgmentMTG Card: Day of Judgment doesn't say "target," it doesn't actually target. It's just a global effect.

this is how Day of JudgmentMTG Card: Day of Judgment, Wrath of GodMTG Card: Wrath of God, DamnationMTG Card: Damnation, etc can kill a ProgenitusMTG Card: Progenitus (although, he would then be shuffled due to the replacement effect, but he still is no longer on the field).
