Protection creatures can be targeted by creature ability?

I know it sounds confusing but the Q here is basically, can a ability from a blue creature target a creature that has protection from blue whatever? Looking for a way to deal with some protects and hexproofer's like Invisible Stalker ..Any help would be sweet.

Protection from XX does 4 things: D.E.B.T.
D - Prevents all Damage from XX sources
E - Disallows Enchantments/Equipment from being attached
B - Disallows Blocking by XX creatures
T - Disallows Targeting by XX spells or abilities from XX sources
So something with Protection from Blue can't be targeted by Blue spells, or abilities from Blue creatures, enchantments, artifacts (hey, it could happen), etc.

The blue artifact thing can happen. Protection is rather annoying against the commander of my Reaper King EDH deck, becuase he's a 5-color artifact creature. His destruction ability basically can't hit anything with protection (unless it's very specific like Emrakul, the Aeons Torn 's protection).

Hexproof and Protection mean that the creature either can't be targeted or can't be targeted by color(s) x. So to get around this you need something that doesn't target, for example, an Invisible Stalker can't be killed by a non-overloaded Electrickery because when it isn't overloaded, it targets a creature and since Invisible Stalker has hexproof, he can't be target, however, overloaded Electrickery doesn't target the Invisible Stalker it is more of a blanket effect, so it can kill the Invisible Stalker .
With protection I'm not sure on the full rulings if for example Invisible Stalker had protection from red, I believe that it would be safe from the damage unless it was stated that damage couldn't be prevented. And again it would only work in the overloaded situation.
