Mass Destruction and non indestructible permanents that give indestructibility

A generic 1/1 token with no abilities has attached a permanent that would give the token Indestructible but the permanent itself does not (e.g. Darksteel Mutation). Some mass destruction effect that would destroy the token and the permanent (e.g. Nevinyrral's Disk). Is the token destroyed?
I would assume no because at the time of destruction, it had indestructible even though now it does not.
If your opponent would've cast Austere Command however, with the modes being destroy all enchantments and destroy all creatres CMC 3 or less, your token would die. This is because this cycle will resolve one mode at a time in the order printed on the card. This is a corner case, and usually Epochalyptik's answer will suffice.

You're correct. Cards like Day of Judgment or Planar Cleansing destroy all affected permanents at the same time. If one permanent has indestructible at that time, that permanent won't be destroyed, even if it later loses indestructible.
