Enter the Battlefield and Instants

If a card enters the battlefield and is targeted by the other player's instant that would destroy it, would it's etb cast before the instant, because it technically already entered the battlefield?

Small correction, the ability will have triggered on gone on the stack before the creature can be destroyed. The ETB trigger will not necessarily have resolved by this point, it will go on to resolve if not countered since abilities exist independently of their sources, but with something like Archangel Avacyn Flip she can be Doom Bladed in response to her trigger and she will die because creatures you control are not yet indestructible.

So if Channeler Initiate is killed by an instant, will it not have time to activate it's -1/-1?

Channeler Initiate will enter the battlefield and the trigger to put three -1/-1 counters on target creature you control will go on the stack.
If they respond to the trigger Channeler Initiate will be dead before the counters are placed on a creature, but the counters will still be placed unless someone Disallows it.

etb effects aren't "cast", they are "triggered". but yes, the etb would resolve before it could be destroyed. you can't "destroy" something not in play, so the creature has already entered the battlefield, and met the conditions for its ability.
