Does the damage caused by Chandra, Fire of Kaladesh  Flip count as commander damage?

Assuming she is the commander would damage from her first and third abilities be in the 21 commander damage to a win? I only ask as commanders have to be creatures and at that point she isn't one so is it regular damage or commander damage?

No. Commander damage only counts combat damage. Damage dealt by abilities never counts toward commander damage.

Wait what? Seriously? Effects don't count towards it? I coulda sworn they did like Nekusar, the Mindrazer and the like.

No. From the Commander website:

If a player has been dealt 21 points of combat damage by a particular Commander during the game, that player loses a game.

The emphasis there is actually on the page as well since this is a common misunderstanding.

I want to clear up another possible misunderstanding: If you choose Chandra as your commander, she will be your commander regardless if she's on her front- or backside, or any other state (even if she's enchanted by Song of the Dryads).

The only requirement that needs your commander to be a creature is the initial deck-construction one (and even that rule has exceptions, like Daretti, Scrap Savant). From that point on, the chosen card will be your commander and has to be identifyable as such (for example if that card is in your hand, your opponents will know which of those cards is your commander).
This means that if your commander gets shuffled in your library, players will know where in your library that card is, and if you would manifest it, they would know that that's your commander face-down on the battlefield.
