Please link all cards in your question:
Purphoros, God of the Forge, Banishing Light
Yes, you can exile him. While he is a permanent (regardless of whether he is a creature), you can exile him. Indestructible does not prevent a permanent from being exiled. However, since he is a commander, his owner can choose to put Purphoros back into the Command Zone. Therefore, exiling him is only a temporary solution.

Cards like Song of the Dryads or Darksteel Mutation will shut down a commander.

The rule that applies:
If a Commander would be put into a library, hand, graveyard or exile from anywhere, its owner may choose to move it to the command zone instead.
So, yes you can exile it, but the owner can still decide to put it in his command zone instead. Which will increase the cost of the commander with
And a card with 'Indestructible' like Purphoros, God of the Forge cannot be destroyed, but it can be exiled with a card like Banishing Light. Indestructibility does not protect from cards that can exile.
