Would Isochron Scepter count as casting the instant when used?

Paying the 2 mana allows you to cast a copy for free, and it's the "cast" part that has me intrigued.
More specifically, I'm looking at it's interaction with Thousand-Year Storm . Using this combo, if it actually casts the instant, would build the stacking effect TYS uses.

Yes, the copy from Isochron Scepter is actually cast (given the words "you may cast" in the ability), so it would count for both triggering Thousand-Year Storm and counting as an instant cast previously that turn.
It's important to note that the copies from Thousand-Year Storm are not cast, so they won't count.
