How does Progenitus's replacement effect work with cards that check for milling?

Say I cast Wasteful Harvest. I mill 5 cards, one of which is a Progenitus (whose replacement effect will immediately shuffle him back into the library). Let's say this is the only permanent I mill.

Since Harvest retrieves milled cards, you can usually retrieve cards even if they didn't enter the graveyard (maybe because of Leyline of the Void). But how does this work with a card that enters a hidden zone?

Milled cards have to go to a public zone to be found by an effect referencing them. Libraries are not public zones. And so Havest will not find a permanent card at all in your example.

701.13c An effect that refers to a milled card can find that card in the zone it moved to from the library, as long as that zone is a public zone.
