If someone were to overload Cyclonic Rift would this effect bring Progenitus back to my hand?

Yes it would. An overloaded spell no longer targets in the way that protection protects against.

Yes.

"Protection from X" means:
Damage that would be dealt to this object by a source of quality X is prevented.
This object can't be enchanted or equipped by enchantments or equipment of quality X.
This object can't be blocked by creatures of quality X.
This object can't be targeted by spells or abilities of quality X.

Because an overloaded Cyclonic Rift does not attempt to do any of these things, protection will not stop Progenitus from being returned to your hand.

Since the spell is overloaded, each instance of target on the card are replaced with "each" meaning there is no target anymore. Although Progenitus has protection from everything, he would still get bounced.

Only spells or effects that state the creature coulnd not be regenerated or is exiled would stop a card like that.

kapow20 actually that's incorrect. It has protection from anything meaning now only can it not be damaged by anything, but it can't be targeted by anything. In the case of Cyclonic Rift if it's overloaded then it could be bounced as could any other card like Supreme Verdict or Terminus .
