Protection from colors

If my opponent plays Silumgar's Command on my Monastery Mentor. Can I respond with a card like Center Soul and choose blue or black?

It depends. Protection does five things. It prevents damage and stops enchanting, equipping, blocking, and targeting from a source with the named quality.

If your opponent is countering your Monastery Mentor spell, then you can't do anything. Protection only functions on the battlefield, and Center Soul only targets creature permanents.

If your opponent has chosen the second or third mode of Silumgar's Command, then protection will stop that because it stops targeting. Silumgar's Command will still resolve and perform as many of its other effects as it can, but it can't perform illegal actions to a protected object.

Silumgar's Command counters only non-creature spells Epochalyptik so the only viable modes for it to interact with Monastery Mentor are while it is on the battlefield.
