Will Post-death counters save a creature from languish?

Lets say I have Abzan Skycaptain and Hangarback Walker at 3 on the board and my opponent plays Languish. When priority passes to me, can I choose for the skycaptain to die first giving the hangerback 2 +1/+1's and save it?

Dying from 0 or less toughness is one of the State Based Actions, and SBAs are checked and executed simultaneously. In your example the Skycaptain and Walker die at the same time. You won't get to bolster the Walker.

Note that even in cases where objects die in a specific order (for example, Austere Command), it won't matter because bolster (and similar abilities like modular) are triggered abilities and must use the stack. Creatures that die during the resolution of a spell or ability will be gone even before SBAs are checked, and creatures that die as a result of SBAs will die before triggered abilities can be put onto the stack (let alone resolve).
