I was honestly wondering, how does Skullbriar, the Walking Grave work when a -1/-1 counter gets put on him?

The -1 counters will stay on Skullbriar in the graveyard too. Skullbriar keeps all counter even random counters, like from Athreos, Shroud-Veiled.
An important note, +1 and -1 counters negate each other during state-base actions. If your Skullbriar has one +1 counter and then has two -1 counters put on it, the only counter on it will be a single -1 counter after state-base actions are checked. Skullbriar will then die and will die immediately if you reanimate it or cast it from the command zone.
The only way to get rid of this -1 counter is by shuffling Skullbrair away, putting it into your hand, or putting a +1 counter on it as it enters the battlefield (with something like Metallic Mimic).
