I might have been reading the Shoals (Disrupting Shoal, Shining Shoal, ect) wrong, but I always thought you had to remove a card with an X in the casting costs like removing Prosperity to Disrupting Shoal if you wanted to pay the alternative cost to counter a spell with cmc 1. Is this not correct?

no. the X being referred to is the CMC of the card you wanna counter in Disrupting's case. exiling the card is an alternate cost to paying the mana. the card you choose to exile has to have the same CMC as the card you want to counter, is how Disrupting works.

as far as cards with X in the cost, X counts as 0 any time the spell isnt on the stack, so Prosperity would count as a CMC of 1.

To be perfectly clear: all that matters is that the card you exile has the appropriate CMC for the X you choose for the Shoal. If you choose X=1 for Disrupting Shoal then you can exile Prosperity, Brainstorm, Flying Men, or any other blue card with CMC 1. It doesn't have to have in the cost.
