Do I decide what order events trigger in my opponent's upkeep?

I have Bottomless Pit, Noetic Scales, and Wheel of Torture all out at the same time. Each of them has a "during upkeep" trigger. Since I control the cards, do I get to decide what order they trigger for my opponent? So can I make sure that he discards a card first, then takes damage, and then returns creatures to his hand?

Yes, you will decided the order of those triggers.
Whenever multiple triggers would enter the stack at the same time, they are put onto the stack in active-player-non-active-player (APNAP) order. If a player has multiple triggers to put onto the stack (like in your example), that player decides what order those triggers are put onto the stack.

I’m not a judge but do play competitively.
To the best of my knowledge, you absolutely choose the order. Just make sure you stack them in reverse order of how you want them to resolve (First in = last out)
So you want to stack noetic scales first so it will resolve last, then Wheel of Torture, and finally the Bottomless Pit.
I hope that makes sense- the stack is quite literally a “stack” of abilities- like a stack of magazines, you have to pull off the top few to read the bottom one.
