Commander Color Allowances

I know that you can't have cards with a mana symbol that isn't on your commander (etc) but can I play Clout of the Dominus with Rafiq of the Many as the commander?

No.

A card's color identity is determined by the mana symbols in its casting cost, rules text (but not reminder text), and any color-indicators or color-defining text (such as on the type line of the back face of double-faced cards). For the purposes of determining color identity, hybrid mana symbols count as symbols of both colors.

So Clout of the Dominus is red/blue. Since Rafiq of the Many has no red in its color identity, you may not include Clout in a Rafiq Commander deck.
