Annihilate ability vs. Instant

I was attacking a player with Artisan of Kozilek, which he would have to annihilate 2, and then he played a creature card with flash that destroyed all attacking creatures. He played the card after I announced attackers but before blockers were announced. Would AoK's Annihiate resolve before the other players flash/instant or not?

They are allowed to cast that spell in response to the annihilate trigger destroying the Artisan of Kozilek. However, the annihilate ability will still be on the stack and resolve regardless of whether it's source is still on the battlefield. Another implication of this is that they could cast something like Act of Aggression to steal the Artisan of Kozilek and choose it as one of the two permanents to sacrifice to the annihilate trigger.
