at the beginning of my upkeep after i scry with Thassa, God of the Sea can my opponent use Quicken to Tome Scour me? to make me mill my scry?

Yes. After the scry 1 trigger from Thassa resolves, there is a round of priority during the upkeep (before the draw step) in which instant-speed spells and abilities can be used, including a Quicken ed Tome Scour .
