Against decks that need graveyard interaction, you could use Wheel of Sun and Moon

I already have Cutthroat. As for counterspells, there's a total of 12: 4 Negate, 2 Quench, 3 Essence Capture, 3 Hypnotic Sprite. I'm thinking about adding another one to the sideboard, however: Mystical Dispute , as it works well against anything blue, including Lil Teferi, Hydroid Krasis, Narset and others.

There's no need for a bunch of creatures. Also, with 15, creatures make 2/4 of the deck, and you won't need a bunch of 'em on the field at the same time. The whole deck revolves around Brineborn Cutthroat as the main threat, while the other creatures will both help him grow and will help protect him and disrupt the opponent's game. Tempo decks don't need tons of creatures, they just need the right creatures.

I think I've got to a point where I'm satisfied with how the deck plays. Warrant / Warden is a very good tempo spell, and it definitely works well. Also, I've completely removed both Faerie Vandal and Pteramander from the deck. While playtesting, I felt like I was holding Winged Words in my hand without really wanting to cast it unless my opponent managed to stall me and force the long game, at the point that I would be able to cast a sorcery without worrying about leaving Mana open to work on their turn.
But probably the best addition I've made was Hallowed Fountain as having just 2 of them is enough for me to be able to use the other side of the split cards, giving me more versatility if the game drags on.

Yes, indeed. But it's not as reliable (albeit having a lower cmc), as it only deals with the tokens. Deputy of Detention could be a better solution: it would remove all the tokens, and it would also deal with other threats no matter their CMC. The only problem is the fact that you'll need to keep him alive to prevent the removed permanents from returning to the game. The fact that it deals not only with creatures, but any permanent, is a plus, as it can also deal with planeswalkers, enchantments and artifacts, things that you have no means to deal with right now.

The best thing I could think of in standard with Emry would be to use Lucky Clover to duplicate uses of adventure spells, most notably using Animating Faerie to make Lucky Clover and Witch's Oven become 4/4 creatures, so with Emry you could play these again from the graveyard if they die. You would pair the Oven with Cauldron Familiar , Ayara, First of Locthwain and Syr Konrad, the Grim for a lot of damage, and Order of Midnight could be used to get your creature back to your hand. I would probably fill the remaining slots with creature hate, draw and bounce/counter, depending on what's available.

I would add Ashiok, Dream Render to the mix, as it helps you with the milling and it's also a graveyard hate.
Consider also using Lucky Clover as a way to duplicate the value of Brazen Borrower and Merfolk Secretkeeper . You'll bounce two creatures for 1U and drop 8 cards from your opponent's library for just U. It does have exceptional value.
I would swap one of the 1UU milling counterspells with Negate , play with 4 Opt and 2 Radical Idea , 20 lands, opening 2 slots for 2 Emry, Lurker of the Loch , -1 Drowned Secrets , -1 Wall of Lost Thoughts opening 2 slots for Lucky Clover and if I could open another 2 slots (maybe taking out 2 Chemister's Insight as it's slow, I would add 2 Animating Faerie , because it both serves as a decent blocker and also can turn your Clovers into 4/4 creatures that you can return to the game with Emry if they die. With 2 Lucky Clover in play, you can animate both with a single use of Animating Faerie , which makes for a strong pair of blockers and also some offensive power if you somehow can't use Vantress Gargoyle .
