Tree of Perdition vs Damage

So my opponent attacks with a 3/3 I block with Tree of Perdition since damage does reset till the end of the turn if I use Tree of Perdition ability their life total becomes 10 correct?

The life total will become 13. Damage does not change the toughness of the creature it it marked on. You had a 0/13 with three damage on it, so you swapped the 13 with the life total.

In case you're wondering: Though there are some digital versions of the game where dealing damage appears to lower a creature's toughness, that's not what's actually going on. It's just a user-interface design choice that makes it easy to see at a glance how close a creature is to dying.

What if it had -1/-1 counters? Would it be reduced then? Or just a 0/13 with some -1/-1 counters?

-1/-1 counters actually reduce power and toughness, just like +1/+1 counters raise power and toughness. Tree of Perdition's ability will be affected by any counters or static effects that affect its toughness.
