Do the divinity counters have the characteristics of indestructibility or does the actual artifact, That Which Was Taken , have to be on the field to give the counter-given permanents indestructibility?

Once the permanent has the counter on it, it is indestructible, even if the artifact which gave it leaves.

Incorrect. From the Oracle ruling:

2/1/2005: Permanents with divinity counters on them are only indestructible if That Which Was Taken is on the battlefield.

Note that in order to retain their indestructibility, they must use the same wording as something like Obsidian Fireheart , whose ability states that "As long as X is true, Y". That Which Was Taken is the source of the indestructibility, so to speak, not the counters.

Seems odd.

It says each permanent with a counter. Seems like a small disinction.

I guess if the mighty oracle says so, I will accept it. But I still retain, that it doesn't make a lot of sense.

It's in subtle differences in wording. Where Obsidian Fireheart grants the targeted land the ability as a property that comes with having a counter on it, That Which Was Taken simply puts a counter on a permanent and then has a second ability which states that something (indestructibility) is true about those permanents. Since TWWT is the source of that ability, the indestructibility of the permanents is reliant on it being on the field.
