More formally, Wurmcoil Engine has a certain kind of "leaves the battlefield" triggered ability. Those abilities trigger from the battlefield, and depend on the last known information of the object as it last existed on the battlefield. Since the Clone was still an Engine when it was last on the battlefield, it had the ability while it was in the zone it was supposed to trigger from.

When a clone of a creature dies, it still has all of the abilities of the original creature. It will put any "dies" triggers on the stacks that it can, and then stop being a clone. However, those triggers use the information it had as a clone.
You play Clone , copying Wurmcoil Engine . The clone dies, and when it is put into the graveyard, the game still recognizes it as a Wurmcoil Engine. It puts its death trigger on the stack before it reverts back to being a clone. When that trigger resolves, you get your tokens, as you would if the normal Wurmcoil Engine had died instead.

Yes, It only ceases to be the creature once it is fully in the graveyard and "dies" abilities trigger when it is put there.
