Do tokens count as permanents? I mean, what happens if I overload Cyclonic Rift and my opponent controls a token? Will it also be put on top of its owner's library or what?

110.1. A permanent is a card or token on the battlefield. A permanent remains on the battlefield indefinitely. A card or token becomes a permanent as it enters the battlefield and it stops being a permanent as it's moved to another zone by an effect or rule.
Yes, tokens are permanents. If you overload Cyclonic Rift against your opponent's tokens, they will be returned to your opponent's hand (not the top of their library), and then state based effects cause them to cease to exist.
