Exactly. Indestructible means the creature does not die from damage, unless the damage can place enough -1/-1 counters on it to reduce its toughness to zero.

if the 3/3 had wither or infect, which replace damage with -1/-1 counters to creatures, then you could kill the 5/5

yes indestructalble does not prevent damage and since infect does damage as -1-1 counters the indestructible creature will get 3 -1-1 counters then you cast the spell to give it -2-2 so it is now a 0/0 and any creature with a toughness of 0 goes into the graveyard instantly

700.4. If a permanent is indestructible, rules and effects cant destroy it. (See rule 701.6, Destroy.) Such permanents are not destroyed by lethal damage, and they ignore the lethal-damage state-based action (see rule 704.5g). Rules or effects may cause an indestructible permanent to be sacrificed, put into a graveyard, or exiled
The answer to your question is NO. It would be a 2/2 creature with 3 points of damage marked on it. Damaging a creature does not reduce its toughness, therefore (because it is indestructible and thus does not die to lethal damage), it would not die.

No. Creatures with Indestructible ignore marked damage entirely, as well as 'destroy' effects; you can hit them with a 100-point Fireball and they'll keep on trucking. The only ways to kill an indestructible creature are to reduce its toughness below 0 (damage doesn't reduce toughness at all normally), force it to be sacrificed, or exile/bounce it.
