Commander damage

With the recent release of the commander 2016 pre con decks I was looking at the lead commanders and got a look at Atraxa, Praetors' Voice and with its proliferate effect it got me wondering is commander damage considered a counter that cards with proliferate and other counter effecting cards could effect?

No, it's tracked as a modifier to normal damage. Commanders simply deal combat damage that is noted as Commander damage. When the noted total reaches 21, that's game for the defending player.

Note that commander damage is unique to each commander. You don't lose upon 21 total commander damage. You lose upon 21 commander damage from the same commander.
