If I have Cephalid Facetaker become Skrelv, Defector Mite, would it keep the toxic part of the latter?

Yes. Having Cephalid Facetaker copy another creature means it becomes identical to that card, with the exceptions being that it's power/toughness is 1/4, and it has the additional rules text of "This creature can't be blocked".
I'm not sure what you thought becoming a copy of something entailed, as far as what else I need to say to help here?
