What if Murderous Redcap had a -1 counter due to persist, will the duplicate also have the same counter?

No, when you copy a permanent you copy only the so called 'copiable' properties. This basically means that anything that is not written on the card is not copied. So if you copy a Murderous Redcap with a -1 counter on it, the copy will not have said counter.
