If I use Scion of the Ur-Dragon's ability and then attack even though he is a copy of another dragon is it correct that he still does commander damage?

Yes, the "Commander" status isn't something that changes with Clone type effects. He'll still deal damage despite him not being Scion of the Ur-Dragon anymore.
