If I have multiple things that happen during my upkeep, can I decide in what order they happen?

For instance with Smokestack, can I choose to add a soot counter after I do my sacrificing?

Yep! If you control multiple objects going on the stack at the same time, you may choose in what order those objects go on the stack, therefore deciding in what order they resolve.
