Do counters count?

I have a Reverent Hunter in play with 4 counters, the other creature is a Kalonian Hydra with 8 counters. My question is if I cast Biomass Mutation will the counters remain valid? Also double due to the hydra when I attack with him?

Yes, Biomass Mutation changes the base power and toughness of the creatures. The layer in which +1/+1 counters are applied comes afterwards.

If you took a Reverent Hunter with 4 counters on it, and made it into a 5/5 with Biomass, you'd be left with a 5/5 that had 4 counters on it, thus a 9/9

Bear in mind with the Hydra, that Biomass Mutation isn't adding, subtracting or modifying counters at all, so when a 0/0 Kalonian Hydra with 4 counters on it becomes say, a 5/5 with 4 counters on it (9/9) when it attacks, only those 4 counters double, meaning you have a 5/5 with 4->8 counters on it (13/13) and at the end of turn, when Biomass Mutation's effect wears off, it will go back to being a 0/0 with 8 counters on it (8/8)
