Confiscate's interaction with Perplexing Chimera

If I enchant a Perplexing Chimera with Confiscate, and then use it's ability, does it go back to my battlefield on the end of the turn or does the Enchantment exchanges controllers too?

Neither.

First off, you still control the Confiscate because Perplexing Chimera's trigger doesn't also cause any Auras attached to it to change controllers. Since you had the Confiscate, you still control the Confiscate.

As for the Chimera, this is a timestamp issue. Since two control-changing effects are applied to the same permanent, the last one to take effect is the one that is in effect. If the Confiscate is on the Chimera, then its ability makes it change control to some other player, then the second effect is the relevant one: your opponent will control Perplexing Chimera unless/until something else happens to make it change control again.
