Commander shuffled into the deck

Hey there,
If my commander is sended to the top of my deck somehow and after that my opponent uses something to make me shuffle my deck. Can I choose to move him to the command zone?

Only when your opponent sends your commander to the library in the first place.
From mtgcommander.net:
"If a Commander would be put into a library, hand, graveyard or exile from anywhere, its owner may choose to move it to the command zone instead."
If you let your commander go to the intended zone instead, then it stays there until it would change zones again due to another effect, at which point you may move it to the command zone if it's going to one of those four zones.
If you choose not to apply the replacement effect when your opponent puts your commander on top of your library, then it will get shuffled with the rest of the library when that applies.
