Can I choose a different mode on a copy, specifically regarding Ink-Treader Nephilim and Mystic Confluence.

So let's say I cast a Mystic Confluence and choose to draw a card twice and bounce my Ink-Treader Nephilim. This causes him to make copies for each creature.

A) Do I need to choose the same mode to target a creature?B) Since I have to target the creature could I counter a creature on the stack?

When you copy a modal spell, you copy the mode chosen. You can't choose new modes for the copies.

If you chose 2 draws and a bounce, you must target a creature. Creatures exist on the battlefield, on the stack they are creature spells (and elsewhere, creature cards). So you target ink treader and you'd get a draw, draw, bounce targetting each creature on the battlefield.

When on the stack, a creature card is a spell. Once it resolves and is on the field, it is no longer a spell.

111.1. A spell is a card on the stack. As the first step of being cast (see rule 601, "Casting Spells"), the card becomes a spell and is moved to the top of the stack from the zone it was in, which is usually its owner's hand. (See rule 405, "Stack.") A spell remains on the stack as a spell until it resolves (see rule 608, "Resolving Spells and Abilities"), is countered (see rule 701.5), or otherwise leaves the stack. For more information, see section 6, "Spells, Abilities, and Effects."

608.3. If the object that's resolving is a permanent spell, its resolution involves a single step (unless it's an Aura). The spell card becomes a permanent and is put onto the battlefield under the control of the spell's controller.
