are basic lands considered colored permanents?

playing against Faerie Swarm I was pretty sure basic lands didnt count as colored permanents...

You're correct. The color of a card is defined by its mana cost, color indicator, or characteristic-defining ability specifying a color, and basic lands don't have any of those. They're colorless.

so i can run Crumbling Necropolis and Arcane Sanctum in a UB edh and Faerie Swarm is just a 1/1 despite the blue lands in play

Regarding your EDH/Commander question, no. The construction rules for EDH/Commander depend on "color identity", and color identity is a combination of the card's color and any mana symbols in it's rules text. For example, Thelon of Havenwood has a color identity of BG for the purposes of EDH/Commander construction. Because Crumbling Necropolis has a color identity of UBR, and Arcane Sanctum has a color identity of WUB, they aren't allowed to be in an EDH/Commander deck with a UB General/Commander.

No, basic lands are colorless.
